A series doesn't have to make sense to be great; that's the way Inu-Yasha was made, and, in that respect, can easily be lumped into the same group as One Piece, Yu-Gi-Oh, and even Pokemon. Most anime consist of only one season, with either 13- or 26-episode runs. Anime like Perfect Blue and Evangelion don't really make sense at all, especially not if you don't watch them from the beginning, but they're still amazing.
Even so, it's just a matter of taste. However, saying an anime is better than others just because it "makes sense" is really a very weak argument.
